When I install the game using INNO and it goes int the proper program files it won't let me create files there. I assume I will need to have another place on the computer that will allow me to save and modify files there. I assume I can have INNO set this up but how do I then get this info to my game?

You can and probably should save your generated files in the user's Documents folder, see here (second post):
